All that bothers me about the situation is that non-prayers were told they could wait in the bathroom. I'd have less of a problem with the situation if the coach said "I'm religious, and if any of you wish to, you can join me in a brief prayer in my office before the game." That seems like the extent of what I'd consider OK to encourage or suggest.
The coach is an agent of the civil authorities. He has no authority whatsoever over the religious opinions of the players.
